We created a handfull of custom auth objects that we did NOT want in SAP_ALL. However, I noticed they were added automatically. How can I remove them?

You could maintain these profiles in the profile generator Tx PFCG

Answer:
Use SM30 to maintain PRGN_CUST. Add an entry ADD_ALL_CUST_OBJECTS. Blank is the default value = 'YES'.
Change it to 'NO'.
Regenerate SAP_ALL via any of the various ways.
