Question:
We have a portal 6.0 that's currently connected to an R/3 4.6 system. As the R/3 will be upgraded to ECC 6.0 (based on NW2004s), would it be advisable to upgrade the portal to Netweaver Portal 2004s too? Has anyone performed such an upgrade and were there too many problems?
Or there shouldn't be too much trouble if we keep using Portal 6.0 with ECC 6.0?

You have not supplied the SP-level you're currently on. This is important information. If you're on <SP3 you cannot upgrade to NWP 7.0
Futher, it's absolute not required to upgrade your Portal to 7.0 if you upgrade ERP to 6.0; unless you want to start using certain ESS/MSS (XSS) scenario's.
