Basically my requirement is to run the BIW queries and get the data from outside SAP world (Java system) using RFCs/BAPIs or any other possible way.
Also I should be scheduling background jobs from outside which would run a query in BIW and return the output as an internet mail. Is this possible?

Your question is still not clear. Do you want to extract data from non-SAP sources and then run reports in BW (BIW is not the acronym for SAP Business Info Warehouse, due to som copyright issues they had early on)?
Then use some ETL, or use CSV files.
I believe that the second part may be feasible if you set up workflows, but since I haven't done it, I am unable to help you.
A simpler way to access reports from the outside world would be to set up the web application services in your BW system (assuming your are on 3.0B or higher), and access the reports from a web browser. Of course this also ssumes that you have all the necessary security infrastructure, apart from the BW authorization for outside users. But that is another topic ...
