I had the following error when I tried to load a Flat File:
Errors have been reported in Business Information Warehouse during IDoc update with the daily loads:
EDI: Partner profile not available
Entry in inbound table not found
The Flat File failed with an overdue processing.

The source system is not acitve. Try to reactivate the source system for the flat file, you can also have a look in table edp1 (i am not 100% sure about the exact name, if not try edp* in se11) and you will see that your logical system for the flat file is inactive.

Ok i found the table, its EDPP1. Check it in the BW System for the logical name of the source system (flat file) and you will see that it is inactive.
