Question:
At one of our locations, we use two different saplogon.ini files. One
saplogon.ini file is used for the local SAP servers and the other id
used to connect to other SAP servers. For various reasons, we cannot
merge these files. We would like the BW browser to refer to the
saplogon.ini file which is not the default(e.g. site2_saplogon.ini;this
file is located on the desktop of the PC).
Any ideas on how this can be achieved.

You don't have to use 2 ini files.
the IP addresses are going to be different and so are the logical system names, so just use another label that will show up in yout logon pad or in BEx when you open it, and connect to it. I presume you mean the BEx when you say BW browser.
In my ini file I have over 18 instances of SAP defined, including OSS front end ( 3 sandboxes, 3 dev, 3 qa, 6 prodn, etc)
