You are right - it SHOULD NOT...
In my case the update Rules are always de-activated when I activate an additional Navi-Attribute.
No data is deleted.

yep, standard behaviour cause the UR are de-activated every time a change to the Cube is made (even if the change doesn't directly influence the UR like marking something navigational...)
I think it would be nice if for flagging nav attributes, the UR would not deactivate, but for now it's standard
