Question:
I may be doing something wrong. When we find an error in the SCM queue after publishing the results of Planning run from APO to R/3, we go and try to delete the offending transaction. Somehow SAP deletes all the entries in the queue and we miss the transactions in the update que and we end up rerunning the MRP in APO. Can anyone guide us to a proper procedure/best practices for handling errors in the Queue. We are on 4.7 release of SAP. Any help is greatly appreciated.

There is a best practice document for apo data
integration and consistency.
Check SAP marketplace for your specific release.
PI or CIF management has always two components:
technical resposibility ( RFC connection, workload, ...)
this should be done by basis guy.
content ( orders, blocked queues, ..)
this should be done by someone from related department
because no basis guy is able to decide how to react on
cetain issues
check also /sapapo/cif_deltareport3 report on apo side.
