I've been able to transfer BPs from CRM to R/3. However since company code data does not exist in CRM, how would I be able to create Company Code Data in R/3 for the BPs transferred to R/3 from CRM ?

I would suggest that you only want to use one system as the "master". If I were you I would make it R/3 for exactly the reasons you state in your post.
Generally, I would only use CRM for creating prospects. Then, when these are to become customers, transfer them to R/3, convert them to sold-to parties, then add your company code data in XD01.
